Roof Still Leaking

First I wanna say thanks to everyone who posts here. I'm a new LJ owner and have found this board to be incredibly helpful. We've had a crazy amount of rain here in Georgia this year. And my "hardtop" had a really bad leak. Like a gallon maybe 2 in the passenger side floor board. After Searching this board I cleaned out the drain in the cowling in front of the windshield and I thought that fixed the issue.

But now after some more rain I still have a leak and need some help. I've noticed water in my floor mats (nice ones with the high sides) and the carpet underneath is dry so it's not running down the firewall. I have this on both the drivers side(just a little bit) and passenger side(maybe half a cup after a hard long rain).

I took the glove box out and found what looks like the path its taking on that side (See pic below) but nothing on the drivers side.

On the drivers side I know for a fact the roof rack through bolt (see pic, its a Yakima rail rack) is leaking, but I dont think thats the source of the water on that side. I know this because that bolt is directly over the drivers seat and it soaks up the water, and it's only leaked when it snowed where the snow melted and pooled around the bolt slowing leaking in.

Any suggestions on what might be causing this? I'm thinking I might just replace all the rubber for the windshield and roof? I'm assuming OEM would be the best bet based upon some of the reviews i've read about aftermarket.

Any suggestion on fixing the roof rack through bolt leak? Simply apply a bit of silicon? Its an older Yakima rack and i'm pretty sure they don't make parts any longer or it?

Any help would be greatly appreciated.

Did you run a wire (ie: coathanger) through the actual drain tube, or just clean the top?

#2: You could prb get O-rings from hardware store to seal rack bolts if you don't want to glue them.

If you have dried out door seals and the water is coming in through there I have had good luck w/ this.

My kid's doors kept leaking so I put some regular home weatherstrip up there and it cured his.

Well, that hole in the hard top is definitely going to be a source for leaking. I'm not sure what you have that blocked off with, but I wonder about how water tight it really is.

I am thinking that leak behind the glovebox is coming from the cowl area. Have you taken the cowl panel off and inspected under it? Sometimes those cowls are just clogged with leaves, debris, and other crap. That's certainly where I would start. If it's not that, I would suspect it's coming from the windshield frame area. You can always fold down the windshield and inspect the seals more thoroughly.
 
"Did you run a wire (ie: coathanger) through the actual drain tube, or just clean the top?" Oh yeah I used my air compressor and blowgun that has a 2 foot long tube attached to it. Ran it down in there then ran water down in it to esure it was clear of all obstructions

Could the winshield hinge bolts be leaking? Or the gasket below the windshield? Or the windshield is not at the right angle allowing water in at the door? You didn't give any pics of the door gaskets. The top bolt can be sealed up with a bit of silicone. Have a friend use a garden hose and blast water on all the seals while you are inside to track when and where the leaks come from.
