I have a 2003 TJ and the rear suspension bottoms out quite a bit. The Jeep has a 5.5 rubicon express, a1 inch body and Walker Evan’s shocks. I talked to the previous owner and he said that he took the 5.5 coils out and replaced with 3.5. His reasoning is that he didn’t like the look and the the coils had been moved from the stock position. He never had this issue but he also didn’t load it down like I do. So my question is. Should I replace the coils or get shorter shocks in the rear? Will I lose any suspension travel benefits with shorter shocks?

That depends on the rest of your setup... If you put on shorter shocks and smaller bump stops, you might run in to tire clearance issues. Have you cycled the suspension to see if you can run a shorter bump stop?

It sounds to me like you should have those shocks revalved. Get a little more compression in there and slow them down a bit.
