Engine studders after warm up

First of all I am new to the forum. I have a 2001 TJ with a 2.5l. I am having a studdering problem during acceleration after it warms up. It has a new fuel pump that is less than a month old when it was installed. The shuddering just started lately. I decided to do a complete tune up, spark plugs and wires, rotary and cap, coil, found some vaccuum leaks(fixed that) and a throttle position sensor. I cleaned the MAPs and then the O2 sensor. Still have the problem. Help.
 
What's your fuel pressure at?

Can you read and monitor live ODB data when the issue occurs? I'd like to see what the fuel trims are doing.

Fuel pressure is good. Found my pressure gage. I went ahead and changed the ignition pick up sensor but that didn't work. Like I said, it studders when warms up and rpm is above 1800. I did find out that if I pull over and turn the ignition off and wait about 30 seconds, it runs fine but for a short period of time but comes back to shuddering and back firing.

What was the fuel pressure through the stuttering?

Anything stand out reading live ODB data? Fuel trims? O2 sensor voltages? Vacuum?

48 to 50 psi

Forgot the rest of your question. I'm not getting any codes flashing. I replaced both O2 sensors and they are checking good according the diagnostic machine. I did a complete tune up already, spark plugs, wires, coil, throttle position sensor(pulled it off to clean it and it broke), replaced all the vacuum lines, ignition pick-up sensor, crankshaft sensor.
