Engine swap issues, codes p0016, u0168, p0516, p0344

Hi, new to the forum so I apologize if this was covered in a different thread already.

2005 SE 2.4L 4 cylinder 6 speed manual.

A bit of backstory. My engine bit the dust during the pandemic and I didnt have any money to replace. The jeep sat exposed to the elements for close to three years. Finally found someone, with no jeep experience, to drop a new engine in it for me. They had it from June till today. They swapped a refurbished engine in with a 6 month warranty. Replaced the dead battery, put a new computer in, and cleaned up the clutch and the transmission. I went to pick it up two weeks ago and started to drive home but the engine wasn't able to get above 2500 rpm, thinking it had to do with the dirty transmission, I tried revving the engine in neutral and ditto. Left the jeep and he checked the codes and saw there were some fuel injector issues. He replaced the fuel injectors and sent me a video of the engine revving in neutral without any issue. However, the check engine light was still on. He wasn't pulling any codes though with the plug in code reader. Since the engine was revving fine I had him tow it back to me. He just dropped it off and told me he also replaced the crankshaft sensor and the camshaft position sensor. As I drove it into my community, I noticed the sputtering at 2500 rpms was back and pulled the codes from the internal diagnostics, the jeep is showing P0016, U0168, P0516, and P0344. From what I've gathered perusing the forum some are related to the position of the crankshaft sensor and the CPS position relative to each other. One is a battery and P0344 I havent been able to figure out.

This is not a daily driver but my baby/dream car. I just dropped close to 5k getting to this point and would like to keep the price point as low as possible from this point on, I am a student and am also responsible for managing my senior Mother's healthcare. I'm very handy and happy to get my hands dirty trying to solve these problems, I also have some mechanic friends who would potentially be open to help me with some of these issues. But I need help figuring out the exact issues and then deciding if these are issues I am capable of resolving or if I should look for a jeep specialist in my area to handle it. Three years without my baby was too long and I'm so close to getting my joy back. Any and all help is greatly appreciated.

TJs are very particular about Mopar sensors. We've found that Standard Motor Products sometimes works, as well as an occasional Napa Echlin.

Hopefully you kept your original PCM. I'd send the original to www.wranglerfix.com @Wranglerfix for testing. In our collective experience nobody has had much luck with anything else.

@zwaig94 The P0016 is a cam/crank misalignment code and the others are in your pcm. Can you please upload a picture of the pcm? It sound like it was replaced with another OEM and that is where the issues are.

let me know if this isn't the PCM.

Follow up question. In the meantime, is the vehicle safe to drive without doing more damage? Not talking highway driving, just a bit of cruising on some back roads.

Yes, you can drive it. I have enclosed a video link for the P0016 code and how to fix it.


Thank you soooooooo much, you're a god send. The other codes associated with the PCM, am I correct in assuming that they are electrical in nature? Perhaps loose wiring or faulty fuses?

@Wranglerfix additionally this is the receipt for the CPS and Crankshaft PS that my guy replaced my old OEM ones with. Are they fine to keep? Or should I buy a different model/brand? Moreover, how would I confirm if the OPDA is OEM or the Crown part?

Again all of your help is immensely appreciated. And sorry I'm not more technically knowledgeable.
