Whenever it rains a lot overnight, I come back to my tj and there’s a pool of water in my floor mats in the morning. I have determined it is likely a clogged cowl vent. I have not used my ac so it’s not that.

Before I pull the whole cowl out, is this the likely culprit? Thanks in advance!

Mind ended up being the A/C seal in the dash. Stole this image from another thread, but same seal. Gave mine a good slathering of silicone and it fixed it.

Very possible that it's your cowl drain though. Or the drip seals on the windshield frame.

I’ll probably end up pulling the cowl anyway since it’s highly likely that it’s clogged because god only knows when the last time it was cleaned out was, and I’ve been off-roading multiple times recently

I’m definitely going to check out that seal as well, I’ll check the windshield seal if neither of those fix it!
