I have recently purchased and refurbished a hard top I got for pretty cheap. It's a 97-02 top and I have an 04. Looked for weeks for a tub harness for an 04 since mine isn't wired for a hard top, but got tired of waiting and looking so I got one from 97-02. I can re-pin any plugs necessary but after one evening I'm wondering how many I'll actually have to do. Does anyone know which harness connectors are different from year to year? And would it be easier to just leave my existing harness in and just run necessary wire for hard top if i can pull it from the harness I bought? I'm only really adding rear dome, wiper, and defrost.

Ok so it's been a few a weeks and I have finally found the time to actually get into the wiring process. Almost done but the fsm from 97-02 shows two brown/pink wires coming from hard top plug but the harness I bought has one brown/pink and one brown/yellow. Do they both go into same spot on connector at the dash? I know one is for run and one is for park just not sure how to go about it.
I would suggest comparing the FSMs for the different years against each other for the hardtop wiring plug pinouts to see where they go, that might answer your question. I have an LJ so there was only one option for plugs and tops.
What is the PIN number where each BR/PK wire is located on the hardtop connector? The PIN numbers (at both ends) are more important than the wire colors.

I have brown/yellow on pin 4 and brown/pink on pin 5 at the hard top which are both classified V23 on both styles of hard top. V23 lands in pin C6 on the connector under the dash. I'm just wondering if both wires need to land in the same pin in the dash connector.

Pin 4 from the hardtop connector goes to pin C6 on connector C202 under the dash. Pin 5 from the hardtop connector should go to Fuse 6 in the fuse block. That's how I wired mine and everything works. The schematic in this thread should be your guide...again, PIN numbers are more important than wire color.

I'm getting ready to do this but I'm opposite with a 2000 and an 03-06 hardtop. I was able to find both the dash (HVAC) and body harness fully intact and really clean on eBay for a really good price. Then I found a pigtail adapter 10 pin to 6 pin so I didn't have to mess with any wiring. I can do it, I just prefer not to. I've got all the switches, fuses and relays ready to go and am going to tackle it this weekend.
FYI: I had alerts set on eBay for both the harnesses for a couple of months. I would heart the ones that were complete and not priced crazy, then wait for the sellers to send me an offer discount. I was able to get the dash harness for $75 and the tub harness for $85. $15 for one switch and $10 for the other. $30 for the pigtail adapter, $30 for a new washer reservoir with dual pumps. I also had to get a rear wiper arm because there wasn't one on my top, unfortunately the best price I found for that was $50. Under $300 for everything to get it "factory wired" for the hardtop isn't too bad I think considering I've seen some of the harnesses going for $150-$200 on eBay and other used part sites.
