Hard top Tail Gate rear window issues

Just got myself a hard top for my 2004. The rear tailgate window doesn't seem to be sealing or seated correctly in two spots.

1. At the top where the hinges are, the glass seems to be sticking out far too much. I ran some water over it and it leaks. There's a visible gap between the glass and the hard top. The hinges just don't look right. I'm wondering if i need new hinges?

2. At the bottom of the glass, there is a gap between the tailgate and the glass. I know the tailgate is meant to keep the glass secure, but when the tailgate is shut I can actually lift open the glass window.

Hinges are bent for sure. Suppose to be flat. Start there, if still a gap at the bottom after new hinges the weather strip could be wore out. Mine was and I just added some door edge trim to the edge of the tailgate and it sealed.
 
Good used Mopar hinges properly adjusted will resolve both of those issues. There are instances as @Abendage posted along with the solution.
