5 speed transmission clunking noise when upshifting

I recently noticed a clunking noise every time I upshift into gears. It's like there is too much rotational play or something. I can make it smoother between upshifts if I feather the clutch out and go easy. Didn't really notice this before, but it seemed to present itself more after I had the rear end geared and a TT installed. Could there be too much play in the rear diff, or is my transmission shitting the bed?
 
Are you pushing the clutch all the way to the floor?
Don't laugh but many clutch drivers think they are and there is still an inch or even two at times remaining to the floor.

Sometimes it's even setting the seat distance to what's comfortable for them and they don't realize they are no longer bottoming out the third pedal.

Just a thought but a not fully engaged clutch will behave exactly like you're stating.
