    Mystery relays

Do they power with the headlights and the ignition on? When I did my harness, I used an ignition-switch source for my relays. The reason for the headlight wiring upgrade is so that all of the current for headlights is not running through your headlight switch stalk. Just enough to power relays.

    Rack for TJ soft top?

It appears as though that it does not attach to the soft top. It attaches to the "roll" bars after you lower or remove the top. I have seen one that attaches to the tub, front and rear, and can swing up for dealing with the up/down of the soft top. Like post #4 here...

Looks like your pawl may have been rubbing on the inside of the drum. Give that cable a twist or two to take up some slack.

TJ makes unfamiliar noise when running at idle

Could it be the AC compressor cycling on and off? Turn off your ventilation controls. Or, maybe, your throwout bearing.

    Are Jeep/Mopar instructions notoriously bad??

I think that you may be best served by downloading the FSM for your year TJ. Look at the electrical wiring diagrams and see which components/circuits you are connecting to. That should help you find the correct plug. There is also a section in the FSM that shows connector locations within the jeep.

    OBD-II throwing EVAP and HTR

Which “basic” repairs were made? That might help us out. Also, I think that HTR refers to O2 sensor heater circuits. There is TSB for yours, as it’s an 06.
