Did an LJ delivered with a soft top have the wiring for the hardtop installed? Specifically the wiring at the back and for the switches.

No.
You need the harness that runs from the dash to the back corner and connects to the hardtop.

Just need to purchase what came on the hard top and wire it in.

This doesn't make sense.

I've just done a bunch of research on my 05 as I am adding an OEM locker switch into my non-Rubicon. If it helps you, here's all the different part numbers for an 05 dash harnesses. I was able to get a 56047312AB (from a Rubicon w/ Hard Top) harness on Ebay for $130 shipped.

GNN = Auto Dim Mirror W/Lamps/Compass/Temp
VJO = Soft Top
VKO = Hard Top
DSE = Rubicon
77 = Short wheel base
78 = Unlimited (long wheel base)
DG0 = All Auto Trans
DBB = All Manual Trans
