I recently replaced the clutch in my 98 TJ 2.5L and after assembly, found a 3 wires (1 bundle) severed and I cannot figure out where they go. The come out of the harness behind the throttle body between the firewall and throttle body and have a 3 pin plug on them. The back side of the 3 wires is black, but when I flip it over the center wire has a white stripe. I believe this is preventing my engine from starting.

The engine will sit there and crank, but it will not start. Prior to me, taking the transmission out, the engine started fine.

if you removed the transmission and it wouldn't start when you put it back in, I would strongly suspect your crank position sensor or the wiring to it, since it will crank.
 
Where is that located?

on the top of the bell housing. It's around 11 o'clock on the 6cyl with an auto, not sure on the 4 cyl manual.

NGL, if you removed & re-installed the transmission but are asking this question, I have questions of my own. :)
 
That bundle of wire is almost assuredly the crankshaft position sensor, which you should have had to remove to do the job. It probably was dangling and got pinched during reinstall.

Does the tach needle move when cranking?
 
Hey, thanks everybody for the replies. It was definitely the crank sensor. The wires got torn out of the sensor. I replaced the sensor and everything is good. Appreciate everybody's help.
