Do you know of an aftermarket ECU?

Let's see... Motec, Haltek etc... lots of options.

Needs someone to do the background work of connectivity (loom and base map etc) problem fixed.

Is more of a trend developed by those that invest lots of money to discover what is not equal is not an advantage and are grasping to get their investment paid back in full.

Actually here's a patch loom for a 06 TJ that connects an AEM ECU.

No idea if the TJ runs an external computer for the Auto though. that said guys are doing this type of stuff weekly, can't be too hard to get something up and running.

The TCM was moved inside of the ECM for 05 & 06, the TCM is external for 03-04.

05-06 run a 4 connector PCM with and integrated TCM.

If you want to read the TSB you have to pay, it's that simple. If you want the fix then go to a dealer and ask. You probably wont ever have the issue. I have two computers, one with the old software/firmware and one with the new and I can't tell the difference. There are plenty of links on the internet, it makes my head hurt.
