Advice on clutch issues

I have a 2004 TJ Sport with I6 4.0L and Manual 5-speed transmission with 169k miles that has been experiencing clutch/transmission issues for the past week. I noticed the issues start when coming off the highway in 5th like I've done plenty of times, after I noticed vibration in the clutch pedal when I depressed (mostly between 25% and 75% depressed; not so much on the floor or released) as well as some clunking sounds in the transmission that sounds like marbles. I figured there may be a master cylinder issue that was making it tough to get into 1st/Reverse, but upon replacing the hydraulics, the issue still happens.

I've read quite a few different threads about pilot bearing issues, clutch issues, or throwout bearing issues. Just wanted to see what other members figure the issue may be. I plan on flushing and refilling the transmission fluids to try and get the transmission lubricated again in case that's dried up, but am at a loss as to whether I should replace the clutch assembly, flywheel, pilot bearing, or all of the above.
 
Clunking and marble sounds? I don't know man, it sounds like you have some serious transmission issues going on. If it were me, I would take it to a transmission shop and have them inspect it. I'm willing to do a lot of things (even rebuilding an engine) by myself, but transmissions are one thing I won't touch.
