My 99 failed for the first time. Here's what I gotta fix:

Coolant hose clamp snapped. (easy fix)
Rear gas tank skid literally falling off. (easy fix)
Exhaust manifold bolt broken off in rear (exhaust shop will fix it)
body mounts (middle) rusted out.

My question is what is the best way to take care of the middle body mounts? They are bad as in a screwdriver pokes holes right into them. It appears it's only the middle ones under the door on both sides.

I think the OP is talking about the body mounts on the tub torque boxes, not the frame. The only stock replacements I know of are from Classic Enterprises. I got the full length ones, and they took some massaging to get them to fit tight. They do make some short patch sections that might work for you. Link:

Cheaper option of this are sold buy Morris 4x4.
A real pain to removed btw

I'm not finding any body mount channels on Morris4x4, do you have a link?

Here you go Bro !
Right Side KEY-0487-319
Left Side KEY-0487-317
Start your search with the KEY words if link does not work. After Morris rebuilt the website it loose the user friendly feature. Bet this will result on loss of business. Let me know if need more help.

They are nothing more than a way for the government to make $$$ for themselves and the inspection businesses.

The inspection business makes like $2 for every inspection they do. In Texas, it takes at least 30 minutes for them to complete the inspection... and that's for places that don't have to do emissions (fuck you, Austin Texas). My buddy that does them only does them because he can use it as an opportunity to sell washer blades or other services. $4 an hour isn't enough.
