Best process to fix these scratches?

They definitely catch your fingernail. I have the Duplicolor Spray Primer and matching paint (Forest Green Pearl), but also have the paint pen. Not sure if I should hit the individual scratches with the pen or if there's a way to take the whole area down and use the sprays.
 
They look fine from your pictures. 🤔

Door sills?

Clean the area according to the paint pen and give it shot.

When you decide you don't like that, you can sand the whole area until smooth, primer it and spray it with fresh paint. Not sure if that paint is dual stage, if so, you will need a clear coat also. It will not match the existing paint.

Personally, I would shop for some sill plate covers and let the next owner worry about it.
