I just recently got my first Jeep! Super excited. Currently has a Bestop Classic Supertop. I'm going to replace it, but will all door skins fit the frames that have to be cut out of the current skins?

I think you need to rephrase the question. Either I'm reading it wrong or what you're saying doesn't make sense.

Yes, the soft door skins I have are threaded on to the upper door frame. Does that make sense?
Unfortunately without seeing pictures it doesn't make sense.
I've had full soft doors before and they were never threaded onto the upper door frame.
Ok, let me get a pic. The bottom of the doors are metal and the top half is a door skin with an inner frame that slides into the bottom metal door.
Oh okay, that's a standard setup. I just misunderstood what you are saying. To my knowledge any skin soft half door upper skin should work on that.
