PCM, wiring or grounding issue?

So it was the harness, but a bolt sticking out of the firewall had torn its way straight into the harness right behind the engine. I had to pull the bolt out of the harness and that "fixed" it. No more misfire, but now I just have bad wires

Tape them up for now
Its almost always “bad wires” In a 2 decade + old vehicle

I would suggest inspecting & replacing all body grounds
Its an inexpensive preventative
 
So, I had some questions for you guys. i just bought a 2006 jeep wrangler Rubicon and it ran good when we first picked it up and made it less than a hour down the road and the fuel gauge stopped working lost ac and Transmisson was shifting funny. i hauled it home tried plugging a snap on computer to it and it would not even pick up that computer was there. the Transmisson is now locked all the way up and will not move because it got really hot. But was wondering what you guys' thought was on this. Was thinking it is the computer but got some people telling me that it could just be a wire not getting correct voltage. But it is weird that it's not even throwing a code and we can't connect to computer. so any info would be appreciated I'm fixing to order a new Transmisson and computer.

Somewhere, somehow, I suspect you have a bit of harness that has been melted and shorted to ground. That is pulling down the PCM and also causing the loss of communication via the OBD port.

We just fixed one that had almost identical issues. No start, just died going down the road, all manner of bullshit. Turns out whoever installed the stupid harness for those damned plug and play Speedohealer pieces of junk misrouted the wires to the engine bay from the t-case. The exhaust temps melted the wires and shorted them to each other. That pulled the PCM down and killed the bus communication.
