What is unique about the 99 model year TJ 4.0?

So having a hard time distinguishing exactly what is different about 99 that it seems things like the York compressor brackets are not compatible with (ORO skips 99 all together and Kilby offered a special bracket for the 99). I know there was major change to the heads and blocks in 2000+ in addition to coil packs, different ancillary configuration etc. but as far as I can tell the only change from 98 to 99 was a different intake manifold. Anyone here with experience working on a 97-98 as well as a 99 that can tell me what changed besides the intake manifold in 99? If it helps at all I can add pics of my 99 engine which is stripped down and on a stand at the moment.
 
99 model year can have two different types of front brake rotors and unit bearings. You have to measure to verify which ones are on your rog prior to ordering replacement parts.

Wasn't aware of that so thanks for sharing, anything else you know about the engine specifically that is different? Clearly there is something that is causing different bracketry for the 99 specifically.
 
Not sure why I didn't think of this sooner but looked up Kilby's old site on the Wayback Machine and found he following info:

"In 1999 DaimlerChrysler changed the AC compressor mounting dimensions as well as the location of the AC manifold. It was necessary to manufacture a new bracket to accommodate the changes for the 1999 models. The biggest change was having to move the compressor mount closer to the passenger fender by another 1.75" vs. our KE-1000 kits. Because of this change, customers will have to cut their fender to make room for the York compressor. If cutting the fender is not desirable, check out our kit part number KE-RCA1. The KE-RCA1 is a rotary compressor adapter bracket that allows the use of a Sanden type of compressor in place of the York. Fender cutting isn't required with this setup unless the customer runs a big body lift without an engine lift."
