99 Sahara - found this connector with a copper wire hanging out of it. I looked online but no luck identifying what it is.

Located on the drivers side footwell. Any ideas?

My first guess would be the footwell courtesy light. Provided the fuse hasn't been pulled or a switch hasn't been added, lights in the footwell should illuminate when you open the doors.

You could cross reference the wire colors to the FSM for your year of TJ. Diagrams of all the plugs are also provided. You can download free PDF's in the Resource section of WTF...

 
If it's connected to the brake switch loom, it should be the harness for the clutch switch. If you have an auto it is unused.

I stressed out for a while when I put my dash back in after replacing my heater core when I found the same unused connector. I thought I left something stuck behind the dash. In FSM the wires are yellow/orange and blk. Here's what mine looks like.

I think you're right, used for the clutch switch. Its a manual so I guess I won't stress that something isn't plugged..

It's an auto trans. There's nothing to plug it into. Everything works as it should. Doesn't start when it's in gear.

Can you check the color of the wires shown in the first picture please? I see a yellow with a red trace and a yellow solid or with an unknown color for the trace. What do you see?
 
I think your request was directed at the op. The first photo was posted by @SandyJeepney.
No, you're the one that hopped in and tried to make the TJ Unlimited wiring colors be the same as the 99. When I have done manual to auto swaps on the earlier ones, when you unplug the clutch safety switch, you have plug it into something to complete the NSS circuit. What you plug it into looks remarkably like the dangling connector in the first picture along with having the correct color for the 99 CSS of yellow with a red trace.
