1999 6 cyl TJ with a hose that appears broken, but can't find anything that looks like it should connect to it? Any ideas?

Not broken. That looks like a breather, probably from your transmission or transfer case. The axles have them as well. The hose runs up from the case to keep water out.

I am not sure, but please place the spark plug wires in the holder (attached to the valve cover) where they belong.
It will look a whole lot neater.

Might want to make sure you can blow air through the hose.
If not here's replacement ends.
Personally I'd recommend replacing the hose...old rubber hoses are brittle and leak.
